Downloaded versions Different?

I have noticed that the Downloaded e-reader versions have a different translation then what's on the website? (2 different series so far, I just started) Should they not be the same? Sometimes it's just the wording, other times it's a whole paragraph and different meaning.

Generally speaking, the episodic part of series (what you read on the web) will not have corrections added in. The published ebooks, however, WILL.
"Generally speaking" does not apply to some series, like Bookworm, most of the time. Bookworm was (usually!) updated with changes as they were discovered, but most are not. A more typical example is Hookup Hickups, which (usually!) is not updated on the web, but corrected in the ebook version.

What's on the web site are pre-pubs.

As @SomeOldGuy says, not all pre-pubs get updated with corrections; it's actually unusual for that to occur.
Corrections reported during the pre-pub process are incorporated into the final, published, version.Once you determine you like a work sufficiently to purchase it, shift to reading the published version.

Also the pre-pubs do not contain the colour illustrations (if there are any), and sometimes the premium epub includes bonus short stories at the end (such content is mentioned on the purchase information and premium content thread).

You really want to doublecheck the Premium Content Thread because the info on the individual purchase pages is often...incomplete..., at least for the earlier works from J-Novel.
Discovering that was what lead to my repurchasing a number of volumes I'd purchased elsewhere prior to really checking out JNC's website and discovering the DRM-free status &c.
