I'm not JNC staff, but I believe the (direct from JNC) epubs will always have all content from the printed editions plus any bonus content, while the printed versions will be missing the bonus content just like it's missing from the ebooks from Amazon, Apple, etc.

That's because the bonus content is easier to license if it's only for a more limited "JNC members" epub.

The bonus stories are often from bonuses exclusive to one store or store chain in Japan, and the Japanese publisher only lets JNC include them with the Premium digital editions.

You don't get them if you buy digital books from Amazon, B & N, etc. or in print, only with the JNC membership Premium version because that was the terms of the license.

This doesn't sound like an error with the prepub, but with the actual ebook file.

That sounds like the epub has an error in the .ncx file, and that's because Moon+ uses that exact file to organize the chapters in the reader.
You should check the .ncx in your .epub (you can do that with any text editor app like notepad++ or your windows Notepad, or use Calibre).
Check that Chapter 2 leads to chapter2.xhtml and chapter 3 leads to chapter3.xhtml.
The problem should be chapter 3 from what I read from your post, it may be leading to chapter2.xhtml in your .epub

Edit: Also check toc.xhtml the same way, just in case.
